I would use an interface.  Keep the audio lines isolated from the computer. 
I use Donner Digital Interfaces for all my radios.  Simple, cheap and work
with any digital software program and the audio is isolated with isolation
transformers.  If you want to build one yourself, they plans are all over
the internet.  You can use VOX, but then again, isolate the audio between
the rig and the computer.

Just got the Pegasus and want to set up for digital,
 
I understand there is more than one way, would be looking for the best
access of this mode to run with more than one version of software.
