What circuit is it that breaks when the SWR protection triggers? It's possibly something that kicks off the power supply. And what is your SWR into your antenna? You might try adding a bypass cap. (.01) to the points where the forward and reverse voltages from the internal SWR meter--it has one, doesn't it?--are routed to the protection circuit. Let us know how you do.
