Paul,

I do the precise trim of the lengths of my phasing lines "in situ" 
at my tower bases with a time domain reflectometer.  My 
monoband Yagis use T-matches and 1/2 wavelength 4:1 coax 
baluns.   The 500 foot feedlines to each of my 3 element 40 
meter Yagis (in a two-high stack) come all the way back to the 
shack, and they're also precision cut "in situ" with the aid of a 
TDR.

T-matches and 1/2 wavelength coax baluns cause absolutely no 
problem with the TDR measurements.  I suspect there would 
also be no problem with your balun.
