Is it not keyed until TR starts up? I think this has more to do with how the port is left configured before TR starts up. I would suggest not using the same port for keying as radio interface. Tree

You need a PNP transistor. Easiest way is to use the serial port and use INVERT after the port number. This will reverse the sense of the output and allow you to use a PNP transistor instead of NPN.
