I found a copy of the manual online which says to connect Pin 4 to the + T/R of the linear and Pin 3 to ground. For QSK, the text says to jump pin 8 to pin 3. My issue with the FT990 is that on CW my tone seems to be 200 Hz above the receive frequency.
