It's a feature, not a bug. Icom radios have this mode available
where one radio can talk to another via the computer interface.
For CT to work, the radios should have internal jumpers set
for 'transcieve' mode - they send out frequency data in response
to tuning changes. This is the factory default. I think this is
probably why CT needs different ports for different radios. 
To get around this, the jumpers would have to be changed, and
CT would have to be changed to periodically poll the radio frequency.
