If you have not already checked, you may want to check that you have
different net IDs on each  link, complete separation of channels, and change
of polarity on the two antennas at each tower.  If you have base on one
interface and sat on the other on similar chanels, and same net ID and
polarity, they will sometimes talk to themselves and create a loop.  Just my
2 cents.

even if we take out the last "rg" and connect from the Ethernet port of
the 2nd AP1000, when pinging radio "b" on the 1st ap, I don't see the
latency, its not until I ping across it


but from the 1st rg to the 1st ap, I can ping fine as well
