How much end play do you see in the encoder?  If you push it all the wa in 
and turn it, does it work properly?  What about pulling it out to the outer 
end of the end play?  Does it work ok?

Not wanting to buy an encoder right away, I drilled an undersize hole in a 
nylon washer and pushed it onto the shaft all way against the bushing, while 
pulling out on the encoder shaft.  This took out the end play and it works 
OK now.
