Is your boom plate sitting on top of the upper tower tube? I can only
assume it is because you didn't mention the mast dropping into your
tower...which would be the case...unless you have a lot of tape up
there!

Get a 20' extension ladder, climb up there, and tighten the bolts! The
bolts used to secure the mast to the tower are kind of special. They
have a tip to pinch the mast. If you think these are coming loose, you
can put some blue (NOT red) lock-tite on them. You could also replace
them with longer regular bolts and install a jam nut. If you use regular
bolts, grind a point on the end.

Before you do all of this, make sure your tower is pointed north (or
where ever) so you can properly align your antenna again.

The storm hit me a bit hard.

I have an MA40 tilt over with rotor at base.

My yagi is slowly moving around, but the tower is not.

I am guessing the mast is moving inside the the inner tube.

The bolts may have loosened or broke, I can't see it well and do not
have
the help right now to tilt it ( tight fit in my small backyard). With
binoculars, the bolts look OK from the outer view.

Any advice for proper tightening of the bolts and making sure they stay
put?

Can it be pinned since the rotor at the bottom is not pinned?

On a guess, could the looseness be caused by something else?
