That is a great idea if the base bolt was out of location.  In this case it
the bolts are crooked and at some height they are in the correct location.
Unless you mean temporarily move the tower legs while the crane is there
just to set them on the base.  This would probably work but it's risky with
an expensive crane sitting there and it is an issue when you remove the
tower.

It's interesting that no one has mentioned jacking/pulling on the tower
feet. 
I'd bet another 50c that the tower legs are more flexible than the bolts.
