If you are talking about tuning the transceiver (not the software modem 
- that's AFC, which most sound card software implements), then yes, 
there are several software programs that do this. An example might be: 
You have found a signal at 2000 Hz mark on your waterfall. You want to 
retune the radio automatically upwards by 125 Hz so that the signal 
moves to 2125 Hz mark, in order that your FSK transmitter will be 
on-frequency. This is particularly important in FSK, where there is no 
NET function and the only way to change your transmit frequency is to 
move the radio's VFO, but it can also come in handy in AFSK.

As Dave has noted, WinWarbler has such a function, called Opt. N1MM 
Logger has an Align button to do the same thing, MixW's is also called 
Align, and IIRC Fldigi calls this button the QSY button. I am sure there 
are other programs that will do this also.
