K4BAI's FTDX5000 is being repaired by W6XA in the Atlanta area.  See his web page at http://www.amateurradioservice.com.  I seem to remember we had a similar issue that you are describing with WW4LL's FTDX5000. (when he owned one)  I bet Paul, W6XA, could help you diagnosis you problem.

I think I am having a problem with my Ft5000 all of a sudden. The IPO has 4 selections for VFO A which is the main receiver. I normally use the AMP2 selection which always gave the best signal level on the high bands. Now all of a sudden it seems to be deaf on all except the last one IPO2. All seems to be normal when listening on VFOB sub receiver. I am thinking that this is going to be a send back to Yaesu problem.... any ideas? sending back will cause extreme radio depredation issues with me for sure.... maybe I might have to buy a used 5000 to get me over the mental anguish I know I will have while it is gone! lol, 73's Cort K4WI
