The answer to you question is yes. Only current countries count for
challenge. However, what do you mean 9 bands? I'm looking at 10 bands. You
can still submit your deleted countries to the ARRL for total country
credit, though. They don't count for anything but that now.

I have both deleted PJ countries confirmed on 9 bands - but never got around
to submitting some of them for the DXCC Challenge.  Is it now too late?  My
understanding is the Challenge did not include deleted countries.  Will
everyone else's Challenge totals go down by as many as 2 countries on 9
bands (18 total) until 1/1/2011 when they might add as many as 4 X 9 = 36
new band countries?
