A choice between basement and second story, I'd choose basement even if RFI proofing a second story shack wasn't nearly impossible. IMO its just a lot easier to do with easy acces to the power panel if you need to run romex, and easy, short access to the outside and ground. Its nothing to install some partitions in one corner of the basement for a ham shack. I've done it in two and both times it was a two weekend project.
