Last I remember Wayne said that starting with v10.?? he used a different
method of generating the AFSK signal that was less dependent on processors.
However, my problem persisted past that, but I haven't tried it lately, eg
with v17.17f.  Way back in v9.?? I didn't have the problem, but
unfortunately I can't tell anyone exactly with which version it became a
problem.

I usually run FSK RTTY.  The only reason the AFSK stuttering was a problem
for me was that I couldn't send the FSK 5 bit sigs on the TxD line through
my Rocketport PCI multi-port card because it doesn't support 5-bit code.
Therefore I considered running AFSK.  However, I ended up running FSK on COM
4 and swapping something else out onto one of the Rocketport ports.

Have you tried it with PSK31?
