Ted,
There are several of us that have struggled with getting Writelog and
Flex 5000 working. I also have it running in a SO2R configuration using
both Flex receivers.
VAC is the critical element. Once you master that, it is easy to get
digital audio to many devices. Read the manual carefully.
If you happen to be using Windows 7, the other critical thing is getting
the VAC audio devices (in the Sound applet) running at 48,000 instead of
the default 44,100 Hz. There is a Flex article on this.
Also if you use MMTTY and others you will want a sample rate of 12,000
instead of the 11025 default.
Lots of configuration to learn about but once you get it working, lots
of fun. I know I was pulling out what little hair I have left for
several months before I had a contest ready setup.

Use DDUTIL (free) to connect the serial ports for CAT control.
Use VAC ($30 or so) to connect the audio routing between rttywrite and the
5000a's audio output for digital modes.
You probably also need VSP manager or some other virtual serial port program
to provide serial ports.
You will probably need to read a bit on each of these to see how it is all
done.
