Did Yaesu mention which alignment these changes were to be set?  I have a few 
FT-1000MP MRK V's and there is a software setting for those...

But not sure where to set this on the FT-1000 series.  Im assuming it's a 
hardware setting.

I am not an expert on the subject but there are RX carrier injection point
settings for upper and lower sideband and TX carrier offset for USB and LSB.
Perhaps if you do not have symmetric settings in the TX points, you get
different sounding audio.  I have recently been looking at a note Yaesu sent
me way back in 1996 saying that instead of the defaults of 0, the TX for USB
should be set to +100Hz and the TX for LSB should be set to -100Hz and that
this was related to SSB signal "punch."   At the time there had been
complaints about the punch of the FT1000MP on SSB.

Related to this, I now have an FT-2000 and nite that though the RX offset
menu selections remain, there are no TX carrier injection point settings in
the menu.  Can someone educate me on these settings?  I assume they are set
and nto adjustable on the 2000 but I don't know for sure.

I have not tested that but the monitor tx audio seems to sound the same
between both sidebands..
