The issue here is that the contest committee (or rather their software) doesn't give a rip what country/multiplier YOU assigned to a given callsign.. Your log feeds the contest committee software with the worked station's callsign...  Their software uses 'their' official list of countries and determines what country will be assigned to that given call for calculating the multiplier... 
   
   The opinion of your logging software isn't considered - if it is even looked at it will be given the equivalent of an electronic shrug and ignored...
