One other possibility ...

Make sure the AF Out plug on the microHAM cable is connected to the
AF Out jack on the rear of the FT-1000MP and not the speaker jack.
The speaker jack will mute when headphones are connected, AF Out
will not - the speaker jack is also controlled by the AF Gain
control, AF Out is a constant level regardless of AF Gain (volume)
setting.
