Which device did you select for "Hardware type" in CW Skimmer?
 Softrock-IF?   3 kHz Audio?  Those are the only two modes that cause CAT
commands to be sent by CW Skimmer to the radio via OmniRig, unless you're
using another program like RigSync to do that.

When using Softrock-IF, notice how the Audio IF Frequency can only be set
in 50 Hz increments.  To what values is it set?

What radio type did you select in OmniRig?  Looks like CW Skimmer is
telling the PowerSDR to QSY, which moves the center frequency of the IF (or
maybe to nearest 50 Hz), so it ends up in a new place, which moves all the
signals.  Notice how the frequency at the top changes almost every time you
click.

Maybe there is a QSY resolution limitation (PowerSDR center frequency can
QSY to nearest 100 Hz only when controlled by OmniRig)?

Is the CW Pitch setting in CW Skimmer the same as the CW Pitch setting of
the PowerSDR (500 Hz or ?).

Could be a CW offset issue.

Lots of variables to deal with in this setup.
