I see nothing wrong. You've specified an LO (center) frequency of 7.013,
with 96 kHz sampling, so 6.989 falls well within the passband you are
sampling. CW Skimmer is tuned independently of your SDR, since it's
operating in "IF" mode. Press Page Up in CW Skimmer to see the rest of
40m. You should probably change your LO frequency to around 7.040 instead
of 7.013.
CW Skimmer doesn't keep the SDR "tune" frequency in sync with the
transceiver's frequency via CAT / OmniRig unless you use SoftRock-IF or 3
kHz radio.
