These sound like problems with CT.  The filter commands for the Omni VI are
sent as an option byte as part of the mode command.  It sounds like CT is
sending both a new frequency command and a mode command with filter option
to the Omni VI.  These things can only be fixed in CT.  Is the CT you are
using an old version?  If you use WriteLog, you won't have any of these
problems.  I also suggest N1MM as a good program if it supports the Omni VI.
