I have the same problem with N4PY software. The frequency displayed in the
software is CORRECT. The frequency on the Orion remains at the last setting
when the software was started.
In my case the remote knob changes the frequency on the virtual Orion in
software BUT does nothing on the rig display itself.
If I Poll the Orion (an option available in the software), the software is
much slower of course, but, the rig follows the software.
Back to the previous version I'm afraid.

I found the same problem with Ham Radio Deluxe. When I click on a DX spot,
it moves to that frequency, but will shows the original frequency until I
touch the knob.

Dear Orioners,
since update to 2.061f a new problem appeared: if clicking onto spot in
my favorite logging program the radio tunes properly, the program
displays corect frequency but the main display on the radio stays on
previous frequency. A short touch to main tuning knob corrects this
problem, the main display jumps to the correct freuency.
Tested with Logger32 and xdx/xlog/hamlib in linux - both the same. No
problems with 2.060b and below. Master reset does not cure the hanging
display.
Anybody has similar problems?
Otherwise also noted a distortion on strong signals if the AGC response
set to FLAT. I appreciate the NR function which shoes a significant
improvement (compared to 2.060b). The CW sidetone artifacts also nearly
completely (90%) disappeared.
