WOW, was there an answer there?
As the OP surmised, staking involves some sort of hammer work or other damaging means.
I have staked nuts by driving the corner of a chisel into the corner where the nut meets the threads of the bolt.
Banging up a thread behind the nut with a chisel is also good.
One can even buy nuts with a little protrusion that makes them somewhat self staking.
Properly torqued double nutting is incredibly effective, sometimes to the point of being strong enough to wring off the bolt.
Screws can also be staked with a chisel cut across the seam between the head and the adjacent metal.
I'd say staking covers any sort of deformative process that prevents fasteners running loose.
