I can explain, as I adjudicated.
The QSO total column shows how many QSO's the station logged minus any
dupes.
Bonus points are scored by quantity of unique UK districts + DXCC countries.
These are checked using software, then double-checked manually.
Then, each submitted log is compared one with another (again, using tried
and tested software). Any differences are then output to a single logfile
which then has to be manually ploughed through by the adjudicator, and each
entry is checked to determine the details of the error and whom, if anyone,
should have points deducted. (It is generally assumed that the sending
station is correctly logging what he / she sent in terms of their own
callsign plus RST and serial number sent). Finally, a sense-check is done
to ensure that there are no obvious errors. The QSO total is not affected by
any such errors, which will probably explain the apparent anomaly in the
examples you've given below.
I have double-checked all the scores before submitting them, and so I am
confident in the system (which I checked with others beforehand).

go through in more detail.

Looking at the results table on the HFCC website, I am obviously
misunderstanding something about the points calculation system for the RSGB
2nd 1.8MHz contest.
Scoring is 3pts per contact plus 5pts for an RSGB district or a non-UK
Country?
For example:
Clive - GM3POI 227 Qs, 84 Bonus, total pts 1093
227 x 3 = 681 plus 84 x 5 = 420, Total = (681 + 420) = 1101 (table shows
1093?)
Lee - G0MTN 122 Qs, 63 Bonus, total pts 664
122 x 3 = 366 plus 63 x 5 = 315, Total = (366 + 315) = 681 (table shows
664?)
Pete - GW3KDB 119 Qs, 61 Bonus, total pts 640
119 x 3 = 357 plus 61 x 5 = 305, Total = (357 + 305) = 662 (table shows
640?)
Alex - GM4BRN 123 Qs, 63 Bonus, total pts 636
123 x 3 = 369 plus 63 x 5 = 315, Total = (369 + 315) = 684 (table shows
636?)
(GM4BRN club station was operated by me, GM3ZBE)
So - where am I making the error? I suspect it's to do with bonus items?
