The proper place to meter the "antenna system", is between
the amplifier output and the tuner input. The tuner is then
part of the antenna system as it's job is to provide the
impedance match between the rig system (transceiver, amp,
low pass filter if you use one) and the antenna system (tuner,
feed line, and antenna itself).
That is the "meaningful" reflection measurement in which
you are interested for best overall system performance.
Use the swr meter in the transceiver to determine how happy
the transceiver is with it's match to the amp. You ought to find the
indicated swr there to be very close to the antenna system
input swr reading. Something different at the transceiver
indicates an impedance mismatch between the output
stage of the transceiver and the input network/matching
circuit within the amplifier. There are differences of
opinion about whether the transceiver internal tuner should
be used in that case. Best to refer to the rig manufacturer's
manual about that, or the amp builders instructions.
