I don't think the 2.8 kHz filter addresses clicks.  I think it addresses
the slight "chirp" (not the right definition, but what we've called it on
the reflector) that some Omni-VI's seem to demonstrate on their
transmitted signal.  I suspect the click you are hearing has to do with
how the sidetone is keyed as it's not part of the transmitted signal. 
So, would recommend that waveshaping efforts might be directed to that
circuit.
