I'm facing the same situation this summer. Not sure if this would work 
but what I plan to do is to bolt the rotator on a separate (smaller) 
mounting plate. Attach the mast to the rotator. Align the whole assembly 
as you indicated above. Temporary secure the assembly to the regular 
mounting plate with C-clamps (the regular mounting plate would be bolted 
to the tower already). With everything aligned and temporary secured, 
drill mounting holes from the smaller plate through to the regular 
mounting plate. Secure the smaller plate to the regular mount plate 
using 2" bolts. Then remove the temporary C-clamps.

I'm also considering the use of rubber engine mounts between the small 
plate and the regular plate.
