How does the contest checker handle the above situation?

I log XY8YYY at 0100. Later, at 0230, the same station calls and we 
exchange (a dupe for me - and is marked as such). My log says we 
had a good exchange at the early time, XY8YYY has a good one at 
the later time. Only the second exchange looks good but it is marked 
as a dupe in my log. Interesting! But I am sure there is some sound 
logic in all this. But what is it ?
